The remains were discovered in the Maribyrnong River at Smithfield Rd in Flemington about 11.30am on Sunday.
A Victoria Police spokeswoman said the death is being treated as suspicious.
"We are still in the process of speaking to next of kin and will provide any further updates when we are able to," she said.
A member of the public discovered a man's body in the same river close to the Footscray Wharf 90 minutes earlier but the discoveries are not believed to be linked.
It appears the man's death is likely not suspicious, according to police.
Neither body has been identified.
