Jones' overall time across the three-swim series was 43 minutes and 10 seconds while Thomas' combined time was 46 minutes and 34 seconds.
The pair claimed a clean sweep of victories with wins at the Port Fairy, Warrnambool and Port Campbell legs of the popular series run by the three surf lifesaving clubs.
Darcy Williams and Todd Dymke finished on the podium alongside Jones while Alyssa Jenkins and Kiarna Murfett were placegetters in the women's.
Jones smashed the 1.2-kilometre finale in Port Campbell's picturesque cove in 14 minutes and five seconds. He was followed by Williams (15.01) and Mitch Gristede (16.16).
The Emmanuel College teacher, who last won the series in 2013, is hopeful events will pop up in the near future so he can race again.
"This kind of wraps up the season as a lot of the events down the (Surf) coast have been cancelled this season," he said.
"I'll probably just have a look and maybe being a teacher check out the school holidays and get a trip somewhere else around Australia and see if there's an event going on but no plans set in stone."
Thomas finished her final swim of the series in 14 minutes and 54 seconds with Jenkins (16.55) and Murfett (17.15) finishing behind her.
The talented swimmer and surf lifesaver, who has won the series three times, will jump back into training for the rest of her season.
"I have got national swimming championships in April and hopefully surf lifesaving (carnivals) if they go ahead otherwise state surf (championships) in March so everything is just racing in the surf now right through to March," she said.
"Open water swimming is done and now onto surf for now on."
Jones and Thomas also took out the 18-34 category overall win while Jenkins (51.50) and Williams (47.38) took out the junior 12-17 class.
Emily Jansz (57.23) and Joe Ragg (51.28) were the overall winners of the 35-49 master category.
Sandra Skilbeck (58.16) and Paul Forbes (59.18) were the fastest across the series in the 50-59 veteran class.

More than 280 swimmers contested the finale in Port Campbell, which was postponed due to the snap five-day coronavirus lockdown.
